Exterior masonry repair
OP is asking about windowsills, not windows.
In my house they are made out of stone, at least in s brownstone. I would definitely ask a masonry company to do that job.

Solicited two wildly varying bids for repair of our rear facade and looking for recommendations for a third. Work includes: remove and replace five windowsills, replace loose masonry under gutter at top of facade, repair loose mortar joints, apply waterproof coating to entire facade. One mason said $4500, our regular and very reliable GC said $12000. Any ideas on why there’s such a difference? And any recommendations/referrals for another pro?

In my experience, window installers know windows, facade contractors know facades, and GCs can be generally OK all around. Budget, asthetics, and how long lasting the work needs to be can cause for big swings in quoted prices
