If my neighbor wants to construct a rooftop addition, my chimneys will have to be raised to be within the building code. If I don't want them to be raised, can I be forced to accede to his wishes?

The plus side is that the new building’s owners will be required to extend your chimney and maintain its functionality.  The bad side is that once they’ve extended your chimney and have their work signed off, it can be very hard to get them to live up to their obligation to maintain its functionality.     bob – LPC will not specifically discuss air rights (or more accurately, FAR) more than to ask if the proposal meets the code requirements.  In my experience, their concern has been more to do with the appearance of contextuality, and less to do with actual numbers.

From the OP’s handle I presume he/she is in Park Slope. IF your neighbor’s building is in the Historic District that MIGHT trump his rights to use any unused FAR.

Curated is correct. As long they file appropriately you have no recourse. Their rights to the unused FAR trump your right to an unaltered chimney.

Unfortunately as long as he gets the proper approvals and permits there is no way to stop te neighbor.
