window replacement with fixed stained glass transom in the frame

We are looking to replace 3 windows in an old victorian style house. They each have a rectangular stained glass transom at the top within the window frame. So far the installer we have spoken to recommends removing everything , salvaging the stained glass and attaching them over a newly installed window with a chains and hooks. We would love to keep the the stain glass transoms, restore the wood around it and replace the windows beneath, but it sounds like that approach could be problematic (leaks, poor efficiency, etc.). Anyone have experience with this kind of window replacement and/or suggestions of companies that might be good to work with?

We had a large, old arched transom window on our parlor floor, in horrible shape. We had it removed and restored at the same time we were getting new windows, so the window people could measure for brick to brick replacement. We could have then just put the restored transom back in, but for thermal efficiency as well as to protect the window itself, we instead added a fixed, clear window in the spot where the stained glass was (on the exterior), and then put the stained glass piece back in place, on the inside (hired a finish carpenter to do that, not the window people). To me, it’s a win-win – we still have the stained glass just where it’s supposed to be, but it’s protected. Might be worth considering.
