Wood window leak repair or replace

I had some leaks during the hurricane which I believe are from some bad windows that were made custom years ago. Builder of windows is no longer around, not that I’d want him to try to do a repair anyway. I’m looking for a company with experience waterproofing a home with cedar shingles. They are in good condition, but the envelope around some of the windows and a door on the third floor need some work. Possible need to replace windows/door. Any recommendations?

Are you sure it is the actual windows?  Window and door openings need to be flashed under the shingles with products like these: http://www.na.graceconstruction.com/product.cfm?mode=c&id=41&did=26
