I am looking for a fair contractor to give an estimate and would appreciate any references you could offer.
I live in the area. Moved there in 2005. Is the house on Bedford avenue by any chance?
As a homeowner and architect my recommendation goes to Heights Construction. They are reliable, fairly priced, and quick. I have used them for my own work, and also for 15 or so clients.

Nick Perper, NP Classic Construction: 347-268-8717.
He just finished a gut renovation of my apartment in a Park Slope brownstone. Nick is very knowledgeable about construction, his subs handled all aspects of the job (carpentry, electric, plumbing, tiling, etc.), and the project was brought in at budget, one month ahead of schedule! The work is gorgeous, Nick had clever ideas about solving all sorts of problems, and he is a pleasure to work with. I cannot recommend him highly enough, and would be delighted to provide a reference for him.

Allan S., you may be much better situated financially then we are. All Renovation was very nice, professional, etc, but he basically suggested we not move into our house for 6 months and was about 30% higher than all other estimates.
It didn’t work for us.
I’m recommending my GC Pietro from AllRenovation Construction. I interviewed four other GC’s before choosing AllRenovation. They were the only company that supplied a professional itemized (per floor) estimate and timeline for my brownstone gut renovation project. This was a tremendous help since I was a first time renovationer.
Also they took me to several on-site (real time) projects where I was able to interview current clients. They also had an extensive client referral list which they made available to me to call at my convenience. They are a trust worthy company and they do beautiful and professional work. I would use them again in a heart beat.
You can find out more info and see my project (Windsor Terrace Brownstone) on their site http://www.allrenovationllc.com or call them directly at 718-351-4099.
Best of Luck,
Allan S.
If opting for a GC, I recommend Dineen Construction, 718-965-2364, http://www.dineenconstruction.com/
Overall, you will do better price-wise with each area of work performed separately by the appropriate specialist (plumber, electrician, etc.). If not familiar with construction/renovation, though, more chance for headaches and other problems.
I recommend Martin Skusa here regularly. He’s very talented, fairly priced and easy to work with:

I have had excellent experience with my contractor and have recommended him to several friends who were also pleased. He is very reasonable. Tell him Mike sent you.
